Which 9/11 Museum combo to book
One morning downtown. One World Observatory + 9/11 Memorial and Museum is the most reviewed combo. Both are on the World Trade Center site, so there's no travel in between. The same pair is also sold as a bundle with skip-all-lines observatory entry, priced a little below the two tickets, and in a flexible-entry version. That one suits you if you don't want to fix the observatory time.
A full Lower Manhattan day. The NYC Lower Manhattan Tourist Card adds the Statue of Liberty and Ellis Island ferry from Manhattan, plus a guidebook. Do the ferry first, since the boat and security checks take time, then walk up to the museum and the observatory. Without the observatory, two bundles pair the museum with Statue of Liberty & Ellis Island: the more booked one has entry, the ferry from Manhattan and a guidebook, the other a guided tour.
Two views of the city. Top of the Rock + The 9/11 Memorial & Museum suits people who want the Midtown skyline view instead of the downtown one. The two are far apart, so split them across two days or take the subway between them. The museum also pairs with SUMMIT One Vanderbilt or the Empire State Building, with 86th floor or express entry.
Museum days. For a second museum, Tiqets pairs the 9/11 Museum with the American Museum of Natural History, the Intrepid Museum or the Whitney Museum of American Art. The Whitney is the closest of the three, in the Meatpacking District.

Is a combo cheaper than separate tickets?
Most bundles are. The Top of the Rock bundle has the largest saving here. The One World, Statue of Liberty, Empire State, SUMMIT and museum bundles are a few percent cheaper than buying the parts. The One World Observatory + 9/11 pass and the Lower Manhattan card are priced as one product. Their value is that the downtown sights are booked at once. Each ticket shows the saving where we can compare.
How the tickets work
You pay once and get a separate ticket for each attraction, usually on your phone. The museum and the observatories work with time slots, so pick them with time for the visit, at least a couple of hours for the museum. Expect bag checks at the museum and airport-style security for the Statue of Liberty ferry. Cancellation rules differ per part. Read the conditions on the booking page.
